So just in case anybody else made this mistake or has this issue:
Sins of a Galactic Empire Mod has a Galaxy folder inside the Local Settings Mod Folder. Therefore in order to see your custom Galaxy Forge or Impulse downloaded maps when using the mod your maps have to be in the mod directory's Galaxy Folder - putting them in your regular game galaxy folder does NOT work.
