There is a file (can't remember which one) that has the priority level of the races in it. (TEC>Advent>Vasari>custom races>more custom races) The problem here is that each mod has ones that would fill the priority 3,4,5, etc slots. The game doesn't know which ones to use. You will have to bump up the priority values to fix this.
